Visual OMPTM 6.5 Upgrade Released to All Customers

Ann Arbor, Mich. – July 18, 2008 – DNA Software is pleased to announce the release of Visual OMPTM 6.5, which now contains the optional ThermoBLASTTM module.

ThermoBLAST TM

Overview:  ThermoBLASTTM is a paradigm-shifting technology that combines the speed of BLAST with the advanced thermodynamics of OMPTM.  It quickly and accurately checks probes and primers against whole genomes; identifies potential mishybridizations to unintended targets; determines if such mishybridizations are extensible; eliminates all false positives and negatives; and designs the most sensitive and selective assays.

ThermoBLASTTM Superior to BLAST:  BLAST was originally designed for evolutionary applications and not for checking probe/primer designs.  BLAST is limited to only exact-match base pairing (i.e. A:T and G:C) and minimum word lengths of 7 nucleotides.  Whereas, ThermoBLASTTM accounts for actual hybridization and stable mismatches (e.g. G:G, G:T, A:G, etc.) as well as deletions, loops, bulges, etc.  Moreover, it has the ability to discern and quantify nonspecific binding to a single base pair mutation at the genome scale.  ThermoBLASTTM accounts for temperature, and salt concentrations.  In addition, it provides a quick primer screening option and reports if hits can be extended by DNA polymerase.  ThermoBLASTTM ranks mishybridization hits; generates thermodynamic and Tm values; and shows secondary structures for each hit. 

 

This significant hybridization with a low dG, high Tm, and extensible 3’ end, is found by ThermoBLASTTM.  BLAST will not find this hit, since there are not 7 complementary bases in a row (the minimum word-size in BLAST is 7).

Value Proposition:  ThermoBLASTTM is an efficiency technology that all scientists should consider utilizing while developing their assays.  It will eliminate all false positive and negatives, design the most sensitive and selective assays, and save organizations significant time, money, and resources.

Visual OMPTM 6.5 Upgrade Summary

New Features: 

  1. ThermoBLASTTM implemented.
  2. Addition of pages on ThermoBLASTTM to help-files
  3. Several improvements to the Sequence Editor on the Sequence View tab, including being able to type I (Inosine) and U (deoxyuracil)
  4. Addition of check on validity of Position/Range value for Probe type designs 

 Enhancements:

  1. Several issues with validation of Seq Start and Seq End values on the Sequences tab
  2. Saving of default values for the microarray correction
  3. Automatic moving and renumbering of variations and modifications when adding or removing nucleotides
  4. Saving of changed advanced parameters on the right hand side of the grid
  5. Filtering non-IUPAC ambiguity codes when importing sequences from a fasta-file to multiple experiments
